The old legacy interface is being phased out and has already had some functionality permanently removed. We recommend all customers start using the new interface instead.

I have some users using iPads, so the flash interface is not really an option ....

Yes, we are working on a pure HTML interface that will look similar to the new interface, though it likely won't support all of the drag & drop functionality due to limitations with HTMLv5.

Is this just an attempt to drive more sales to the paid versions - knowing that ios doesnt allow flash?

If it was an attempt to drive more sales, we would simply block all tablets or phones from accessing either interface. However that simply is not the case or even our goal.
The bottom line is that neither interface is designed to be used with portable devices and the experience is quite poor as a result. There is a reason most web sites have "mobile" versions and "desktop" versions, TimeTrex is no different and the "desktop" version is our primary focus at this time.
Having said that, we do offer native apps for both Android and iOS devices (tablets and phones) that allow employees to efficiently punch in/out, which covers about 90% of what most people would do with those devices, though more and more functionality will be added as time goes on.
