We would like to know how to deal with that issue here. If timetrex is installed at the middle of the year I mean in Jun how this issue will be handle? Is there a possibility to add the data from another payroll application holding the first 6 months to the calculation of the last 6 months calculated by Timetrex? Our question is how timetrex deals with that issue?

Yes, you can enter YTD amounts into TimeTrex, please see this section of the Administrator Guide:
