The function it claims is missing is in the "includes/global.inc.php" file and has been there for many months. v9.1.2 is much too old and upgrading from it is not officially supported anymore. Having said that you could try upgrading to v11.0.2 first, then try upgrading to v12.2.0. You can download v11.0.2 here:

In the Remittance Source record, under the Advanced tab you can make vertical/horizontal adjustments there.

As for deductions appearing on the pay stubs, if they setup and applied to the employees under Payroll -> Tax/Deductions, they will appear.

To test formats, simply go to Payroll -> Remittance Sources, select the source you want to test, then click the "Sample File" icon at the top middle of the screen. Did you copy the timetrex.ini.php from the old system to the new system, then just change the minimum necessary settings? Pay Stub Amendments are for manually calculated fixed amounts or basic percent amounts. These can also be imported from Excel/CSV too of course.

If you are looking for more advanced calculations you can use Payroll -> Tax/Deduction records for that.

I'm not sure I understand your question, rounding policies only apply to punches on the timesheet. Some rounding policies may take schedules into account when performing rounding though. There is no way to tell TimeTrex to stop looking for an MX record, doing so would just move the problem to a much more difficult one of trying to figure out why you might not be receiving any emails from TimeTrex anyways.
