If spread time was calculated separately how could it be imported? IE our run cutting software/daily operations can calculate that information and export to a csv file. Is there a good approach here?

A quick question about the backup, does your setup take into account aging out the backups that the system makes every night? Or should the average user setup something like find /home/timetrex/timetrex/timetrex_database*.sql +mtime=8 -delete in a cron job?

Maybe a little late to the game but two things: 1) quite often the database can be resurrected from that condition by deleting the ib_logfile* files. The request that caused the crash is likely still sitting there waiting to be deleted therefore the endless loop. 2) If you really need mysql, I would...
