Yes, thats definitely the problem then, if maintenance jobs aren't running there are many other problems occurring as well.
Re-run the TimeTrex web-based installer and it should give you more information as to what the problem is.

Its usually one of two things, either maintenance jobs are not running, in which case the TimeTrex administrator would receive notifications stated that, or the manually added pay periods conflict with what is attempted to be created automatically, so they fail. I'm assuming you have creating a Tax / Deduction record that calculates the taxes yourself, and its likely setup to use a negative amount, when it should use a positive amount instead.

You can export reports from TimeTrex On-Site and import them into TimeTrex Cloud using the Import Wizard. However due to the complexity of the data, it is generally practical to import only employee records, accrual balances, and pay stub year-to-date opening balances.

You can use the "Vacation (Paid)" absence policy for the paid portion of vacation that reduces the vacation accrual dollars to $0, and "Vacation (Unpaid)" absence policy for the unpaid portion of vacation that will reduce just the vacation time and not the vacation accrued dollars.

Yes, these notifications are enabled by default under Employee Profile > Preferences > Notifications tab, labeled as TimeSheet Verification.
Additionally, a TimeSheet Not Verified exception can be configured under Policy > Exception Policies to trigger separate notifications.

Assuming you are using Windows with the .exe installer, simply install the latest version in the same directory as your current TimeTrex installation and it will automatically detect that you want to perform an upgrade, inform you of such, and transfer over all your data for you.
