I hit this issue when upgrading Ubuntu server from 14.10 to 15.04 which automatically updates PHP to 5.6.4-ubuntu6 among other things. Startup also found a bad link trying to run pg_ctl. I'm upgraduing an ubuntu server from 32 to 64 bit (12.04 to 14.04 also).
I have the /var and /home paths on a separate drive and have proven this works even changing Ubuntu to Debian. the timetrex install is on /var/www/timetrex.
Can I upgrade the timetrex install from 32 bit to 64 bit also?

I get this every week = I installed using the automatic install and each week have to clean the var/www/cache Linux Server folder (I installed timetrex to /var/www) The permissions for that folder are assigned to the User for timetrex.

OK I have this install on Ubuntu Server 12.04
Upgrading it insists I install as a regular user and not roo then it complains it can't change permissions to 040775 in all directories.
What do I do to resolve this?

All I did was upgrade the OS Timetrex was already installed. But I did just notice it says it's running both Postgres server 8.4 and Postgres server 9.1. Could this be a conflict there?

OK next trick I unzipped all the files again and set the timetrex.ini.php to installer_enabled = TRUE
Going to the installer screen it showed the url as:

OK I went into Postgres and connected to my timetrex database. So I'm guessing wthout tring to check every table that it's not Postgres.
So I should be able to just reinstall timetres as though I were doing a normal upgrade keeping my timetrex.ini.php as usual. No?

It was installed from the Zip file.
I'll check the error logs if I can find them but other PHP pages are working which is why I wondered about Posgresql.

FUrther checking - trying to connect from a Windows machine gives a HTTP 500 Internal Server error

I reinstalled 3.0.8 from the bin.
Restored my database using -h -p -U with Hostname Port and Username
Had to reset the User password to get in and all recovered.
So now I can just run the latest bin (after backing up the database) and it should update OK?
