Normally TimeTrex will automatically upgrade itself and you don't need use the .DEB file after the initial installation.

Assign the employee to the "Regular Employee (Manual Punch)" permission group, then they can go to Attendance -> TimeSheet and enter punches for any day/time there.

What you described is conditional rounding (if 5mins before schedule, round one way; if 15mins after schedule round another way), which is only available in paid editions of TimeTrex.

Changing the URL must be done within your web server settings, its outside the scope of TimeTrex itself.
