I have many employees which are not hitting save when punching in. Is there anyway to make TimeTrex alert the employee when they are trying to logout without saving?

Not at this time.
All employees should be trained to click the "Save" icon, if they don't click Save, of course the data doesn't get saved. That is the same for everything in TimeTrex, not only Punches.
If you continue to have issues with this, you may want to considered our Tablet TimeClock system instead, which makes the punch in/out process even easier and reduces the chance of employees forgetting to do something.

Unfortunately it is not, you would have to upgrade to the Professional Edition.
