Setting Subordinates

Where do I set up subordinates? I am trying to set up a corporation with 100 employees in several branches. I need to setup subordinates in each branch with 1 supervisor for reporting. I want each supervisor to see only their employees for security reasons. Can anyone explain how to do this properly.
