Here are my pay periods:

3 NewSemiMonthly Semi-Monthly OPEN 2007-10-16 0:00 2007-10-31 23:59
But when my employee punched on 2007-11-01 the punches were calculated in the 2007-10-16 to 2007-10-31 period. They should have cumulated in the other period.
Why has this happened?
On 2007-11-01 they punched at in 15:00 and out at 22:00.
Punches cumulated in the wrong pay period.

I would try clicking "View" on each pay period, then click the "Import" button. That will import any punches that should be in that pay period.
If the number of punches changes, you'll know it did something.
But I did the import and it worked perfectly.

Import after modifying pay period
Just wanted to add something quick: I had to adjust a pay period; after I did, the first two days of the period was not tabulating into the period total. I looked at the time sheets and saw that the first two (2) days of the period were still being tabulated in the previous period but only those days. After taking a huge breath and muttering a couple of silent prayers, I ran the import, and BINGO, the period is now correctly tabulating.
